I have over 2000 category and its with 2 language. How can I import both language when importing my category using Categories Import/Export plugin?

Good question. Yes you are right. Unfortunately there is no automatic way to add other languages, and flynax should upgrade the plugin for that. Actually all categories name and title will be save in fl_lang_keys table and for doing it manually, you should export related rows from this table, then change language code, name and title for each category and finally import this new table to fl_lang_keys table again.
EDIT: I am not sure, but you can disable your main language and enable your second language(admin panel -> languages). Then try import 1-2 records with your second language(just edit Name column with your second language) and see if it imports correctly. If yes, then this is the way for that and one apologize to flynax!
